Mini workshop on advanced numerical methods for parallel computers
organized by Dr. Atsushi Suzuki on Monday September 7, 2009 at 14.0016.30, Trojanova 13, room No. 112. This workshop
covers topics including numerical schemes and parallel computational algorithms for phenomena governed by quantum mechanics
and continuum mechanics. The program contains one invited lecture and two contributed talks:
 Development of High performance and highly scalable eigenvalue solver on a petascale computer system by Prof. Toshiyuki Imamura
(Faculty of ElectroCommunications, University of ElectroCommunications)
Abstract:
On a petascale computing environment, we must use multicore, multiprocessor and multiarchitecture effectively. In particular, more
than ten to hundred thousand cores are assumed on a large scale problem in high performance computing. This is actually challenging
for current users with respect to amounts of computer resources and development difficulties. Highend programmer needs not only
single programming style but more complicated one, for example, hybrid OpenMP/MPI programming.
Furthermore, heterogeneous configuration as combination with GPGPU and Cell accelerator new programming style is demanded like CUDA
and SPEcoprogram. In such a situation, we can easily imagine that a numerical library plays a good role in programming to obtain an
effective program and reasonably high performance.
Another issue in petascale computing is choice of algorithms which are not thought as an optimal mathematically but they are optimal
solutions on a real petascale system. One example, blocking algorithm is already a good player in this cache and poor
memorybandwidth era. However it has a tradeoff point with several parameter sets. It can be categorized in a tuning problem. We
have to explore an optimal parameter set among all the possible situations, statically and dynamically.
My talk covers a general trend and problems on a petascale computing environment, especially for numerical libraries. In addition,
we present our peta computing project, development of high performance and highly scalable eigenvalue solver and preliminary results.
 Use of nVidia CUDA for Numerical Solution of Partial Differential Equations by Tomas Oberhuber (FJFI ČVUT v Praze)
Abstract:
GPU  Graphics processing unit  has recently developed into highly efficient
devices which can be succesfuly used even for other problems then just
visualisation. nVidia CUDA became very quickly standard for GPGPU 
Generalpurpose computing on graphics processing units. It allows us to write
a code for GPU in Clike language. This talk will briefly explain
architecture of todays GPUs by nVidia company and style of programming in
CUDA. Based on this, we will show implementation of RungeKutta solver and
GMRES solver for sparse matrices in CUDA.
 Iterative substructuring method with congruent subdomains and its implementation on a GPU computing environment
by Dr. Atsushi Suzuki (FJFI ČVUT v Praze/Faculty of Mathematics, Kyushu University).
Abstract:
Iterative substructuring method is a modern parallel algorithm to
solve elliptic partial differential equations in three dimension.
It consists of two layers of solvers, the inner layer: direct solver
for subproblems, e.g. a Cholesky factorization and the outer layer:
iterative solver for Schur complement system, e.g. a preconditioned
Krylov subspace solver.
In case of existence of some symmetries in the target domain, the original
subdomain can be decomposed into a union of congruent subdomains.
This decomposition can reduce computation costs in the inner solver
of the iterative substructuring method because a common factorization
can be used for the solver of subproblems. And it is efficient on GPU
(Graphics Processing Unit) computing environment which provides
SIMDtype massively parallel computing.
We will report on some implementation issues and numerical results
on a GPU.

Contents:
The lectures will show the following techniques which are useful in developing 3D finite element computational codes.
1. Global stiffness matrix form local element stiffness matrices and sparse matrix storage formats. Discritization
of the bilinear form of the 3D elasticity problem by P1 or P2 finite element is described with numerical quadratures.
An algorithm to generate the global stiffness matrix from local element stiffness matrices and to store the values
with the CRS (Compressed Row Storage) format is shown.
2. Linear solvers for the system of the sparse matrix. Direct factorization with the SKS (SKyline Storage) format,
which is efficient for small size problems, is shown. Krylov subspace methods, e.g, conjugate gradient, FOM, and GMRES
methods are shown for large sparse matrix problems. Modifications of linear system to treat the essential boundary
conditions are mentioned.
3. Parallel computation with domain decomposition. The stiffness matrix is decomposed into a union of blocks by a domain
decomposition. Parallelization of matrixvector products in Krylov subspace methods is shown. Iterative substructuring method
which solve the Schur complement system on the interfaces among subdomains is described.

A singular limit method to free boundaries in oil reservoir by Prof. Tatsuyuki Nakaki
(Graduate School of Science, Hiroshima University)
Abstract:
Let us consider a problem of two immiscible fluids, say water and oil, in an oil reservoir. Specially we are interested in
the case where water is injected into the reservoir and water pushes oil. In this case free boundaries, which separate the
region where water penetrates from the oil region, become unstable (fingering phenomenon). The aim in this talk is to
make numerical computations to such free boundaries. We use a singular limit method to capture the free boundaries.

A fast domain decomposition solver for the Stokes problem by Dr. Atsushi Suzuki
(Faculty of Mathematics, Kyushu University Fukuoka)
Abstract:
Iterative substructuring method with balancing NeumannNeumann method was developed for elliptic problems by J. Mandel [1993].
This method was applied to the Stokes problem with Q2/Q0 finite elements by L. F. Pavarino and O. B. Widlund [2002]. This extension
to the indefinite system requires a further infsup condition for the coarse problem of balancing procedure. However, the GLStype
stabilization term for P1/P1 finite elements guarantees solvability in a class of subspaces and this property makes balancing Neumann
Neumann procedure to be simple as same as the case of elliptic problems. A common direct solver for both Dirichlet subproblem for
substructuring process and Neumann subproblem for balancing process leads to a fast implementation of the algorithm.
